Given the misfiring, the coils/wires/boots come to mind as possible problem areas.

Were they 'thought" good, or "known" good?

I had the misfiring and hesitation on my wife's 95 E320 wagon, and finally swapped out the coils from my parts car. Cured the problem. Interesting thing was, the parts car ran fine on the wagon's coils......
