Newark seems indeed better for the return flight. Would you say that San Francisco of San Diego might be better as our departure point, instead of LAX ?

Yes, in my experience there are always huge drop off charges when returning cars to different locations than from where you rented it from.
LAX usually has the cheapest flights, but if you can find a cheaper ticket at a different airport, then go for it. Locally,we have LAX, SNA (John Wayne), ONT (Ontario), Long Beach, Burbank.
