No, the engine has nothing to do with vacuum on a diesel. The vacuum pump is what creates vacuum. In no way did adjusting the valves or the amount of blow by have any effect on the amount of vacuum the vacuum pump produces. The fact that the plugged EGR line came undone was why you had those issues. Now that you plugged it again, the issues are gone. You must have disturbed that line and the wire plug when you removed the valve cover to do the adjustment.
