What you're doing is SOOOOOO risky my friend. If you get the linkage in that area put on wrong or jammed, the engine will rev up to redline and neither the key nor the stop lever will shut it down. You'll need to block the air supply or crack 3 injector headlines to shut the motor off. Since you'll probably have the air box off, hardlines are your best bet. It's very scary and it'll damage the motor.
I think at this point since you've dropped parts into the IP and the linkages have been disassembled, you'll either need to have the IP repaired by a Bosch facility or swap in a different pump. The IP is a very complicated piece of machinery with very precise settings and tolerances, and shouldn't be taken apart by individuals without substantial experience and knowledge.
