so, the thin hose that runs perpendicular to the aux pump, then over the alternator and leads to the main coolant pump housing has a bend in it that is hitting the intake tube?

It really sounds like it is a bit longer than typical, but there should be plenty of room there to twist it around into a setting that clears that intake tube.
