The high school dropouts they have running the counters at your typical DMV do this all the time. As long as your submitted documents (like the previous title) show the correct VIN you'll be able to get the title corrected. The sooner you do this the better.
In buying a car, you should take care to match the VIN shown on the existing title with the VIN plate on the vehicle.
You should make and keep a copy of the old title for your records.
You should verify the VIN number immediately at the DMV when they hand it to you.
