I'm not sure exactly why, but it seems like particles on the filter become dislodged when it's full and the air can't get through as easily. Some stuff falls into the bottom of the filter housing, but some makes its way into the intake.
All I know is that my mechanic illustrated this to me, and it was very clear visually. I didn't want my intake looking like that.
