Also getting some pops, but It seems as though their popping when the intake valve is open since I'm seeing sparks come back up my throttle body.

Could the electronic ignition be aligning itself 2 strokes out of time so that it is finding TDC properly, but the wrong TDC so that its sending the spark out between intake and exhaust rather than at fireTDC?
