Replacement of the fuel filter is possibly the problem! ON the 1998 & later cars the fuel filter is ALSO the fuel pressure regulator. IF the pressure releif valve in the new filter is 4-5 lbs of pressure less than the original than it will take the computer a while to richen-up the mixture. You might even get a check engine lamp for fuel trim problems, P0 170/173
