Brake pads: I only use PBR Deluxe (Very low dust, anit-squeal) on all the cars.
Wheel bolt torque: I torque my wheels at 86 ft/lbs. (Especially after doing ANY disk/hub work, I re-torque after driving a few miles. I always use the criss-cross tightening pattern. I never tighten one bolt untill all are cinched up).
Dust covers: There have been MANY discussions on this site on the pros and cons of dust covers. Personally with the use of the PBR pads I prefer getting as much air around and through the wheels, disks and pads as possible. I typically get 40k+ miles out of set of from pads.
Tip: If you want more air into the brake area, remove the blocks under front lower bumper (may only apply to '90 and later cars). The area looks like a rectangular section that a fog light might have been installed at.
PS: Make sure the new disks are ULTRA clean. No spots or residuals of grease etc.
