You don't mention how the crossover is set for the system. If it is on the amp you might want to set it at different frequencies to see if that cures your problem. The problem eminates from the fact that if it is set really low some program material just doesn't have imformation at that frequency. It says to me that it is working right but you might get better results if you set the crossover point a little higher and turn the gains down on the amp so they are a little more subtle. That is a fairly common problem when using a stock system. The issue is that you have a hole in the frequency response at 100hz-200hz and the subsequent result is what you experience.
