With the same engine and transmission, I suppose these would be the same DIY-wise.

I've ridden in CLK's, and I guess the ride is slightly stiffer. The E class ride is also slightly smoother due to the longer wheelbase.

Other than the chassis, since these cars are nearly identical, I reckon the cost of ownership would be identical.
