Anything I should do to lubricate the windows while Im in there, the currently work well but I wonder if there is anything I should do in the way of preventitive maintainanace while it lay open. Im sooooo going to do this on my next day off.

I cant take the noise anymore, my driveway is 2 miles of fairly washed out rough graval road and the whole car lights up in song and dance for that distance, mostly the door cards from what I can hear.

Creaking door panels

I have been having the exact same problem with my 1989 420SEL. After doing the same thing you did, removing panels, putting silicone, etc, the noise was still there....And annoying me even more. I tried everything!!! Well, one day, I was replacing my door threshold plates, and I had to run out while they were off........AND THE NOISE WAS GONE!!!!! For the heck of it, I re-installed them, drove around the block, and the noise was back. I noticed that at the bottom of the door, the door panel sometimes rubs against them. The noise was particurarly noticible when braking or accelerating. So, after doing a very good alignment of the threshold plates, the noise is now gone, and I can now drive in complete silence!
