Update:
I finally got around to disconnecting the bowden cable to see if there was a difference. The car now shifts through all gears at 2000 rpm. Definately related to the bowden/system somehow. In the meanwhile I can manually shift.

Ah, yes. Sounds very much like the bowden cable is much too tight. Go here to post #5: New Guy needs help....

Have you gone through the adjustment sequence mentioned? Since several things such as vacuum, throttle position and bowden cable interact to provide shift points, maybe one is affecting the other. I would rather go through the adjustments, and possibly find something else was the issue all along, than tear into the transmission.
