I couldn't figure out what you were implying at first, but now I understand. Take shims from one side of the carrier and add them to the other, bringing the ring gear closer to the pinion. That wouldn't be so bad if you had the pumpkin on a workbench.

You should be able to take the diff out without too much hassle. You will need a special nut for the pinion nut. I wish I had that when I was doing my swap because I wanted to take the 3.69 ring and pinion set from the euro diff and keep it. That way I could re-gear if I did not like the 2.88. I sold my 4-speed conversion last week so it doesnt really matter now. The link below has some good articles on re-gearing Toyota differentials. I know its unrelated to the benz diff, but the articles are a must read for anyone wanting to tinker with differentials.
