Hey Kyle,
I have no idea what might be causing your idle to fluctuate up and down. On other diesels I have seen this caused by small air leaks in the fuel system that are imperceptible at higher rpms. This is easily checked by placing a clear return line on the injector return circuit. There should be absolutely no air bubbles in the returning fuel.
