1998 E300 Turbo Diesel Shaking Engine

It was running fantastic. 280 K kilometers ( 180 K miles). I changed the O rings on the injector pump, and put new fuel hoses. Engine begun to shake. If it is cold, runs great. Ones warm up it skips. On a D or R it is smooth, but on Park or Neutral skips. Any advise would be appreciated. Thanks. O yes Engine light came on. I had two fuel hoses connected the wrong way, but I reconnected those properly.

I have had one (95 E300) do this when I did a delivery valve seal job where I installed what I call, the barrel, in inproperly and sheared a pin that goes into a slot on the side of it. Removed the IP, took it to the local Bosch shop and $50 later it was fine. There was still enough of the pin left that they were able to reposition it.
