My understanding is that the entire vacuum system is interconnected. The engine shutoff mechanism uses vacuum to my knowledge.

After a break I reinspected the source of the problem and I think that all I need to do is replace the rubber cap which is badly cracked. I believe that is where it seals, not at the pin underneath.

Ha! Just got it fixed temporarily. I pulled the center console up and swapped out the plug in wire from the front to the rear switch and the window went up. I guess the switch went bad or is dirty.
