Om617 injection issues...
The car ran fine till i ran out of fuel one day.put fuel in it primed it and fired it up, ran fine. the same day driving home from the fiasco, the motor just starts to get a dead miss at idle on 1 or two holes,it evens out at higher rpms,and hits on all holes then. checked the output from the pump to the injectors at idle, and looks like the delivery is real low on cylinder 3,5..The pump is gone or is there a way to revive it?

That doesn't sound good... Since the injection pump elements are lubricated by fuel, it could be that they were damaged when the fuel ran out.
I can't think of another reason why output would be bad on just those two elements, other than the (remote) possibility that there is still an air bubble in the fuel gallery. First thing I would try is to make another effort to purge any air from the fuel system with the hand pump, perhaps cracking the banjo bolt on the IP return as well as the banjo bolt on top of the fuel filter (just make sure fuel is leaking out, i.e. under pressure, when you tighten them). Also, if you post this in the Diesel Discussion section more people with the relevant experience will see it.

You may have sucked debris from the bottom of the tank. I suggest using some biocide. It might clear the miss. also look at the fuel filters.

Ah, good point t walgamuth. It would do to check and/or replace the fuel filters too (dump out the big fuel filter into a container and see if there is a lot of dirt collected in it, check the little filter for dirt or water).
Also, check that all your banjo bolts and hose fittings are tight, especially the ones under vacuum. A small air leak in your fuel system can cause misfiring at low rpm but may even out at higher rpm. Another potential leakage point is the large bolt that holds the fuel filter. Depending on the model year, this bolt has one or two o-rings that might no longer seal very well. When you remove the fuel filter you can get this bolt out.
