Running stock timing for now or do you have a wheel setup?

Any reason you don't build a .MSQ yourself? You didn't really include enough information about your build for anybody to know if their .MSQ would be helpful or not. Did you purchase the registration to use VE analyze live? I've read elsewhere that its worth the price just in the fuel you will save trying to get your tune dialed in, and I can vouch for the truthfulness of that statement.

Unless you are using the V3 MS2-Etxtra daughter card on a 3.0L with several PSI boost my .MSQ wont do you much good. If you give more info about your MS build, and the engine build I can point you in the right direction getting your own .MSQ roughed in.

What are you using for your tach input into the MS? Check your settings in the Basic engine settings to see if they match with your engine. Basic Trigger, Toothed Wheel, etc.

Are you able to still use the stock air filter assembly with a gutted CIS unit?

unfortunatly no the rail gets in the way you have to completely remove it and also get rid of the cold start valve that gets in the way to. i will have to replumb the icv valve once i get it running. which shouldnt be to long since tjts1 on 190rev was nice enough to let me use his map i will keep you updated and post a few more pictures
