Where's The Water Coming From?

Drove home in a heavy rain last night. Car is '97 E320. Today I heard sloshing when starting and stopping. After reaching home this evening, I noticed water dripping from behind front wheel although streets were dry. Upon looking at bottom of rocker panel, I spotted the drain ports. Stuck a small screwdriver up in the front one and water ran out for five minutes. Where did this water come from? Should I pull the rubber fittings out (looks like they can be removed) and flush out the channel since the ports on that side seemed to be plugged with something.? What keeps rust from being a problem in there if that much water can be trapped?

Is Everybody Stumped?

Any knowledge out there about how all the water got into the channel under the door sills? is this a normal drainage route for some part of the car that is above them? Thanks.
