If the brakes work fine, the vacuum pump is ruled out as the culprit.

There should be vacuum off the main line. This must be resolved first. Check to see if the port where the shutoff line comes off the main line is clogged. Get a very tiny drill bit and carefully insert it manually with your fingers.

You are also failing to get any vacuum to the vacuum control valve on the IP that regulates the smoothness of the shifts.

Either one of the ports is plugged or one of the hoses has disengaged itself from the main line.
