At the very least, I think I would pull the tank hose from where it connects to the hard fuel line, and drain a quart or two into a clear plastic bottle. What comes out will tell you if you need to drain the tank or not. The fact that rusty crap made it through the prefilter to the main filter is not a good sign with regard to what's in the tank.
