Personally, I don't think it matters with the upper control arm what position to torque it down. The suspension will settle after driving it. But if you are one who thinks it may, you can still change the UCA out, torque down the balljoint end and leave the wheel well side snug. Then when your engine is in, you can torque it down.
As far as swaybar bushings are concerned, replace it now.
You have a wagon right? If not, than it's a good time to change to a 25mm swaybar if you want a bit more cornering performance.
