W202 Transmission Problems

Recently the transmission on my dad's 2000 C230 has been clunking (mainly on the 3-2 and 2-1 downshifts), but today it is "clunking" on upshifts as well. It seems to hunt for a gear and often seems confused. The 1-2 upshift is also often abrubt and rough. This is a dramatic change from when the car was new, then the engine and tranny seemed to be in perfect harmony.

The car was taken up to MBAutowerks for an adjustment a couple months ago and seemed to improve, but the shift quality has declined over the past couple of weeks. Obviously we are hoping this does not mean that the whole transmission needs to be replaced, but if thats the case I guess we'll do it. Does anyone have any ideas or similar experiences with the M-B 5-speed automatic?
