That sounds a lot like my problem. It seems that the rain was coming in from the run off from the car rather than from the underside of the car. Are there any diagrams of the doors that show these boots? Can I plug them with some of that "foam filler" stuff in a can? What are your thoughts on spraying some undercoating on the inside of the floor boards?

I would also suspect the windshield seal and caulk it with black silicone after cleaning it well with alcohol and a plastic picnic knife ground with a grinder to a hook shape.

Also take a look at firewall for leaks and drafts notorious on the 114/115 sedan. Like somebody else in another thread gets hot air hittin em that could be flowing straight off the engine. If it was me, I'd get a can of black spray foam and shoot every nook and cranny that looks like potential water leak. And check hood hinge pockets too, could be rusted through there and lettin water into the car. Though if it was w123 then it'd probly be rusted out firewall under passenger side mounted battery tray. And undercoating floorboards inside the car - sure why not? Otherwise the typical prob is windshield rubber seal dried out and needin caulk sealant as tom says.
