With further reading, it is now sounding more like air in the fuel system. The stalling and bucking within a few seconds after starting, sounds like the IP is trying to reprime the system. It's unlikely to be noticed when warmed up as the fuel has been flowing and forced the air out.

Sources of air:
hand primer is notorious if it is the older, white version that unscrews.
fuel return lines at the injectors. Are you seeing any signs of fuel around the injectors?
main fuel filter seal but this usually results in fuel everywhere so it's doubtful

The main fuel seal is fine, nothing wrong there. I don't smell any fuel in the engine compartment, nor around the fuel injectors. They're a bit greasy from the valve cover gasket, but nothing that indicates leaking diesel.

Off the top of my head I think that the primer is grey, but I'll have to double check to make sure. It appears to work, in that it makes great fluid swootchie noises and the small fuel filter fills up, although never entirely. I was led to believe that this is ok. Correct me if I was misinformed.

Sounds like air getting in the system. Did you put in new glowplugs or repair the wiring, or did it just finally start?

If finally started. I replaced the glow plugs last summer, and I've still got a little testing that I'll be doing on the electronics this weekend. I'm also going to get a little more dirty with the primer pump to and see if that's my culprit.

Just to resurrect this thread with closure, primer pump was fun, and works, a bad plug and injector made things unhappy. Problem solved.
