The vacuum modulator fastens on the outside of the gearbox, I think and they aren't hugely expensive.
Do your brakes have the same level of vacuum assistance as before the shifting problem?

As mentioned above, there isn't much in that brake system beyond the mastercylinder to cause the problem you describe. Have you bled the system right through on all wheels?

Aren't most W124 a/c issues down to failed solder joints on the control board (an easy fix) or the standard type faults with a compressor or condenser? Much less work than a total stripout / refit....
